This is an MX record for Exchange server on Public DNS server, that is mail.mydomain.com.

When setup binding the certificate to the OWA Web site, I need to enter a Common Name. Can I just use mail.mydomain.com - same as the MX record instead of owa.mydomain.com? Thanks.

The common name is to match the fully-qualified domain name your clients use in the URL for OWA (seemingly owa.mydomain.com in your case).

Your browser expects this when using SSL, if it doesn't match you will get a warning.
