Hi, the new big project on my site is the creation of a Terminal Server to centralize all company data ganeration/manipulation (Accounting, Customer Service, etc.).
But the big question I have is if ISA will be able to properly filter the protocols for other applications we use that are NOT running on ports 80/443/21. I guess that will be thru SecureNAT client.

That's what the Firewall client configuration is for.
