I can't understand why pop, smtp and hotmail in OE or MS Outlook do not work with authentication enabled. Is Microsoft unable to solve this problem or they don't want to do it?

Works fine for me. MS isn't fixing the problem because there is no problem.

Then why i have to do this:

Install the Firewall client on all client systems that require authentication.

Allow anonymous access for protocols that are not configured as Web Proxy and Firewall clients using Computer Sets.

Why should i allow anonymous access for pop and smtp. Why don't they work with authentication?

If you're requring them to authenticate with the ISA Firewall in order to use those protocols, then you have to install the Firewall client. How else could authentication take place? If you don't want users to auth for those protocols, then allow anonymous access.
