Wierd FTP issue

Okay, this is a little long so bare with me :)

So site has ISA 2006 running in Edge mode. Everything is working fine apart from FTP to a certain FTP site which is external to the network.

Now if I FTP via the command prompt then it connects fine and authenticates. If I try and connect via IE ( 6 or 7) then I get prompted for authentication but it will not take the credentials. Now the credentials work via the command prompt so this is all good.

Next I try other FTP sites via IE and these work fine. 

I have found out that the FTP site I have a problem with is a windows 2000 ftp server. The sites I have been connecting to are windows 2003 ftp server and linux.

Interesting from another site ( also running ISA but 2004) I have the same problem. However, going via my laptop ( with a 3G connection) and no ISA I can connect and login to this site with no issues.

So is there a problem with ISA 2006 / 2004 and FTP to a Windows 2000 FTP server and if so does anyone know of any work arounds.
