In Integrated mode, how do I configure the ISA server and client computer to allow all users access to Yahoo Messenger. Do I have to set up a new "yahoo" protocol and apply the allow rule to it? And what are the settings for such a protocol?

Hi Dave,
I had the same problem and was able to fix it so let me help you out.

In ISA Server manager > Protocol Definitions.
1.0 create a new protocol and name it something like "Yahoo Messenger"
1.1 Port # = 5050
1.2 Protocol type = TCP
1.3 Direction = Outbound"
1.4 Secondary connections = No then finish.

Now on to Protocol Rules.
2.1 create a new Rule and name it something like "yahoo messenger allow"
2.2 Action = allow
2.3 Selected Protocols
Then scroll down to fined "Yahoo Messenger" select it and click "show only selected protocols”.
2.4 set schedule = always
2.5 client type = Any request then finish

CLIENT

1.0 Set your yahoo messenger to use proxy
1.1 Enable Sock proxy
1.2 Type in the IP of your ISA Server and use port 1080.
1.3 login Yahoo messenger and chat away

And that’s all folk

PS: that's what worked for me hope it does the same for you.
