We operate an SBS2003 SP1 Premium box, with ISA2004.
Over the past few weeks we have noticed some strange problems including:

Not being able to publish new rules due to errors relating to the length of the name of our security certificate
Not being able to use SSL at all (due to length errors also)
Remote Web Workplace working intermittantly

Having already done some troubleshooting, we choose to reinstall ISA2004 in an attempt to resolve things.

ISA uninstalled just fine, but it failed part way through the re-installation. We repeated serveral times but no change.

Looking in the sbsisa2k4setup.log file the following error was found:
SBSISA2K4SETUP: ISA2k4 setup completed before post config
SBSISA2K4SETUP: *** WaitingForMultipleObjects returned ERROR 0x80004005
SBSISA2K4SETUP: *** LaunchISA2k4NativeSetup returned ERROR 0x80004005
SBSISA2K4SETUP: *** Running ISA2k4 setup unattended returned ERROR 0x80004005

There are more detailed logs in C:\Windows\Temp, but we cannot find where the problems are in these files.

We tried to install a non-SBS copy of ISA onto this server. It installed fine, then uninstalled fine as well. Trying again with the original SBS Premium Technologies version, it failed just the same. Even trying different media for the same thing did not work.

We are now operating on the basic firewall, but are keen to get back on to ISA (for obvious reasons!)

Has anyone seen a similar problem to this?

You neve should install ISA 2004 retail version onto SBS box. You might compromise the entire server.

I have no clue but reinstall the entire server or call Microsoft PSS (fees might be applied).

Yes. I had this problem on one server. In my case the performance counters were corrupt and the ISA installation failed. ISA 2004 is part of the SBS SP1. You can therefore call support under service installation problem and get this resolved without charge.
