ISA2004 usage reports is different than ISPs billing report

Our ISP is attempting to bill us for thousands of dollars of excess usage.  However, our ISA2004 usage report shows usage around one tenth of that claimed by the ISP. I generated our reports  using the "Generate a new report" task, ticking all content types. Is there any way that ISA Server's report can be wrong, or that it is missing some protocol or something?

Here's an ISA2004 report of a single day: http://webflex.co.nz/ISAusage060914/ = calculates total traffic as 98MB
vs
The ISP's logs of the same day: http://webflex.co.nz/ISPusage060914.zip = calculates total traffic as 1.18GB !!!!

Any other suggestions how I can prove the correct traffic usage?
