We use ISA 2006 with WPAD (DNS) to deliver special routing routes (direct access sites) to our WinXP web proxy clients (they are not firewall client or secureNAT).

We use Win 2003 A/D GPO to enforce the "automatically detect settings" on our IE6 clients. 

Problem:  Our  security person would like FTP to not be proxied and sent to another gateway address.  We have coped with this by using the "direct access" site rules but that means that all http/https/ftp traffic for those sites are handled by direct access. 

In the past (with ISA 2004) we have tried using GPO to configure the manual IE Options>Connections>Proxy Server> and set the protocol options there but we have seen conflicts with ISA's "direct access" list which seems to conflict with the "exceptions" list that manual proxy configuration provides.

Is there a better way to accomplish our goal or can we blend manual proxy server (by protocol rules) and "auto detect settings" with ISA 2006?
