Does ISA 2006 and Exchange 2003 server both have to use the same certificate in order to publish OWA and other Exchange related services via ISA? 

The problem: Windows 2003 Standard edition certificate server does not allow the private key to be exported for web server certificates, and the duplicated template with the allowance of private key export cannot be issued on W2K3 SE.

I would prefer not to have to buy a certificate for the server since I am able to generate my own for free.  Is there any workaround for this without having to purchase a Windows 2003 Enterprise license?

I'm not sure that's true for Win2003 Standard Edition. However, I haven't tested it so I can't say for sure.

Nevertheless, you don't need to use the same certificate. You can use a different certificate on the Web listener.
