                      What's the best practice for bypassing rules..in ISA 2004.

Bypassing caching rules or access rules? For caching...just create a custom rule and on the tab where you define the sites/urls to allow there should be a place to add exceptions. Create a custom list and place it in the exceptions area and you should be good to go. You may want to add common mail, login, logon, and *.google.com to your list. I have seen issues arise if these are allowed especially with ssl caching turned on.
