I want to publish an FTP server but I only want to allow certain IP addresses to access it throught the Firewall.  Is there a way to have ISA limit access to certain IP addresses?

Well yeah... it would be a pretty useless firewall otherwise!
Look at the "From" tab of the publishing rule.

I would suggest taht you use permissions on the FTP server. AS I understand you, you want to publish a FTP and just some users or as you said "IP addresses" should have permissions? Why do you want to give just certin IP-addresses permissions to it? Create accounts for the FTP server for those who shall have access and publish the server through the ISA server. I've done it a couple of times and it works.
