Publishing site using Java and Persistent connection for extended time

I have a website which uses javascript to update information in a webbrowser window. The connection to the site is never lost during this update which can take like 1 minute to several hours. It is made so that the site never closes the connection byt rather send javascript messages through to the client. This design breaks with ISA-server which proxies the page before it sends it out, ie it never shows anything until it got the whole page which could as stated above up to severak hours. How can I make this site work through ISA, any settings I can change (or is this by design, ie proxying even if caching is off)?

It works localy ofcourse.
