Timeouts on ISA to ISA web chaining

I have an odd one, until recently our organisation was forwarding connections from our proxy to a squid proxy for a particular app. This proxy was at site X, passed the connections to an ISA at site Y which in turn passed connections to an ISA at site X.

In an effort to reduce the hops we chained our ISA directly to the ISA at site X. However, one web app is experiencing timeouts using this route which it doesn't suffer using the other route.

Why would this be? Since all connections started at the same ISA and ended at the same ISA regardless of the route, why does one route cause timeouts and the other doesn't? Both the ISA and squid were accessed over the same MPLS connection.

Our side is an ISA 2004 Std with all the latest patches and SPs.
