I have a web app using Windows Integrated Authentication. In that App, I have function that allows users to upload docs to an Amazon S3 bucket. I know Amazon S3 uses port 80 and port 80 is open on isa in both directions but for some reason, when I try to upload a file, the software fails.

I did a wireshark and noticed some authentication errors basically saying the user was not logged on but then they would go away and the user would get to what he/she needed but the uploads would still time out and ISA would eventually block it.

I am wondering.. does this have something to do with the Web Filter not handling the authentication? Should I change it? Is that why the uploads are failing?

are you sure you use http protocol? check the rule, allow ftp, uncheck readonly for ftp configuration, uncheck normalize in http portocol config for that rule only
